The great dragon warns Merlin that the sword will be incredibly powerful and it must not fall into the wrong hands, for it could also cause terrible evil; therefore, he tells Merlin to ensure the sword is only ever used by Arthur alone. Kilgharrah also knew of Morgana's true parentage, that Uther was her father, although he had never seen Morgana himself or if he had, he did not remember her, and she could have been born after he was imprisoned by Uther, which may have contributed to his hatred of her.
